Implementations for two different Bayesian models of differential co-expression. scdeco.cop() fits the bivariate Gaussian copula model from Zichen Ma, Shannon W. Davis, Yen-Yi Ho (2023) <doi:10.1111/biom.13701>, while scdeco.pg() fits the bivariate Poisson-Gamma model from Zhen Yang, Yen-Yi Ho (2022) <doi:10.1111/biom.13457>.

Install

install.packages("scDECO")

Installs the current CRAN release. Prebuilt binaries on Windows and macOS.

pak::pak("YenYiHo-Lab/scDECO")

Development version from YenYiHo-Lab/scDECO. Requires the pak package.

Release

# one-time r2u setup for Ubuntu (noble)

curl -fsSL https://raw.githubusercontent.com/eddelbuettel/r2u/master/inst/scripts/add_cranapt_noble.sh | sudo bash

# then install

sudo apt install r-cran-scdeco

Fast Ubuntu binaries via r2u (no compilation). Run the setup once per machine.

bspm (used by r2u) also needs make: sudo apt install make

sudo dnf copr enable iucar/cran

sudo dnf install R-CRAN-scDECO

RPMs from the iucar/cran COPR, rebuilt from CRAN.

sudo zypper install R-scDECO

RPMs auto-built from CRAN on openSUSE OBS.
